Looking at models of the runabout and Voyager shuttle
They made one mistake: DS9 never used the aft compartment set even after they used the TNG budget to make it. And they should've. A lot. Looking at Memory Alpha, it looks like as the runabout became less essential with the introduction of the Defiant they decided to repurpose the set for other things. Which is shortsighted, the runabout was still being used and the set was already built, so why not use it instead of loosing it forever? It reminds me of when they repurposed the battle bridge set because it wasn't being used enough. Shortsightedness.
